But my mate and I are travelling over to Melbourne in round 21 of next year. I'm looking at flights now, and the airline I'm hoping to go with doesn't get in til 6am. Now, the hotels I've looked at state earliest check in time is 12pm, 1pm and 2pm. Does this mean we can't go to the hotel until those times? What the hell are we supposed to do for those 6 or so hours?

Most hotels will let you drop your luggage off but you will not be able to go up to your rooms. Some charge extra for an early check in if they are not full the night before.

Best thing to do is drop off your luggage then have a walk around Melbourne.

The same applies if you are flying out late at night. You may have to book out of your room by 11-12 noon but they will let you leave your luggage there so you don't have to carry it around all day.
